Our SSIS packages are configured to use a registry key value in order to get the SQL server connection string for the database to populate.
We now need to use the same packages to populate another database, so we will have two SQL Server configuration tables one in each database
How does one override the registry key configuration (from a SQL Agent Job) so that we can determine which SQL Server configuration table to point to ?
Well, if you allowed command line script executions (via xp_cmdshell) then use regedit.exe e.g.
regedit.exe /s <var>path of .reg file</var>
Otherwise you cannot. And I do not recommend this.
Instead see if you can use indirect configurations: http://consultingblogs.emc.com/jamiethomson/archive/2005/11/02/SSIS_3A00_-Indirect-configurations-ROCK_2100_.aspx
