what's the best way to do the following:
1. run cmd stuff like copy files, create folder, set user-rights on folder
2. install MSI
Should I split it into 2 applications? or is there a smarter way?

You can create a batch file including the steps for Create files / folder and then step to call to the msi using
Msiexec /I "MSI Name" /qn
, then create a deployment type based on the script.

I would create an .MST file that does this instead of using a .cmd file if that is possible much easier to troubleshoot and easier to deploy.
