You have not mentioned if you are running Standard or Enterprise Edition of ISA Server.

This usually indicates a problem with the string value of the domain name that is stored in the ISA Server configuration.

For Enterprise Edition, I would use ADSIEDIT to connect to the ISA Server ADAM instance and try to find the object/attribute where the domain name value is stored and make sure it is correct and doesn't contain any trailing spaces, special characters, etc.

    1. Open \Windows\ADAM\ADAM-ADSIEDIT.msc on the existing ISA Config Storage server.
    2. Navigate to CN=Configuration, CN=Sites, CN=Default-First-Site-Name,CN=Servers.
    3. Find your ISA Server and look under it to find the place where the domain name might be stored.

Make sure you have a backup before changing anything. Note that I have not run in to exactly the same problem, but a similar one, and I was able to fix the value using ADSIEDIT.
