Since FSSMC is now RTM, does anyone know what the recommended installation path is for organizations which had tested preliminary builds like Beta2 and RC0? In-place upgrade vs. clean install?

You can run an upgrade to RTM from RC0.  The upgrade performs an uninstall of RC but gives you the option to maintain your data so when the RTM install completes your settings are maintained.  Hence it is considered an upgrade.

Please make sure that you redeploy the agents to your managed servers once the upgrade to RTM (build 1241) is complete.  Once that is done you can verifiy that the agents were successfully installed on the managed servers in the servers pane by seeing the Status column populated with "Agent installed".

There is no need to uninstall the previous version's deployment agent.
