Can we change or insert our company logo at app controller portal.

It looks like this is possible, and is documented on the Microsoft site just a few days ago.
http://technet.microsoft.com/en-us/library/gg696038.aspx All the way at the bottom of the Configuring App Controller section there is a portion labeled "Customize the Organization logo"
I have not tired it, so I do not know if it produces the result you are looking for.
