We have a two node ccr with 11 strorage groups and databases. There is one database that is empty and I want to remove it completely. I have run the Remove-MailboxDatabase command successfully. Is the next step to suspend storagegroup copy and then delete the database and log files? If so, should this be done on both nodes?

Since the store is already removed logically, at this point all you have to do is delete the files on disk.

the storage group is remove at the configuration part...so storage group is removed from both nodes, you just need to delete physical files from both nodes.
