We are trying to use the MAPS tool to provide consolidation recommendations however the performance data is only collected every 5 minutes and I wanted to use data collection from every 15 seconds (running perrfmon separately right now). Also is there a way to change the percentile to 99 percentile from 95?

You can change the time interval for performance data collection in the C:\Program Files\Microsoft Assessment and Planning Toolkit\bin\AppConfigInfo.xml file:

Change the SecondsCount value to whatever time you would like, but I wouldn't recommend 15 seconds, that is far too often. Remember, MAP has to contact each machine you are collecting perf data from, and every 15 seconds could saturate a network. In addition, the database will grow very large very quickly which would require a very powerful machine for SQL to process all that data without timing out during the assessment phase. Is there a reason why 5 minutes is considered too long?
For the percentile used, go to C:\Program Files\Microsoft Assessment and Planning Toolkit\Config\ServerConsolidationPlacementDimensions.xml and change the values in all of theses tags (they occur multiple times):
We did quite a bit of research to come up with using the 95th percentile to get eliminate odd outliers and unusual spikes in the data, so make all of these changes at your own risk and proceed with caution.
