Can I target the Windows Server object with SQL installed and get notified when say DB Free Space reaches its limits? Or can I only target the DB or the SQL Engine?

A view with Windows.Computer would display SQL issues as well as other alerts that have classes based on windows.computer.
So, when you say target the windows server object and get notified I don't know what you mean exactly, but if you mean for creating a view, then you can select all entities for this GROUP of windows server or a particular server in a custom VIEW and similar for alert notification.
Alert notification you would just select either the SQL monitor/alert for DB free space, or just the class which I think is DB Engine, I could be wrong, and then select the group of windows computers that hosts that SQL instance, or instances.
Regardless, you can and it's possible.
