I am having difficulties monitrong my Exchange 2007 mailbox cluster and have tried a number of things in the books including:
Downloading the 2007 Exchange MP
Downloading Cluster MP
Changing the two phyiscal servers in the cluster to proxy agentsThe cluster name never comes up. If I try to add it manually I get a NetBIOS issue where the name resolves to the primary cluster node.
I've also looked at a few work arounds including:
No luck. Any thoughts?

Cluster name never showing up has nothing to do with the Exchange MP, it has to do with how your resources are registered and how the Cluster MP is doing it's discovery of your resources.
What version of the Cluster MP are you running? What version and CU of SCOM are you running? What do you see in the ops manager logs on the nodes? Do you see a lot of WMI probe failures? Is cluster event log replication disabled between the nodes?
We have a huge clustered exchange environment. In the past when I had issues discovering clusters it was because the Cluster name was fat fingered, the resources were not registered in DNS correctly, and or WMI was corrupt on a node.

Exchange MP is 6.0.6702.0
SCOM 2012 with CU1 (one machine)
I have no WMI probe failure errros.
Odd I have no Key to enable/disable log replication.

So on the nodes, do you see events being written to the logs with both node names? If cluster replication logging is enabled, then this will impact discovery and monitoring.
However, if these are windows 2008 I am not sure this applies, I think it's only for 2k and 2k3:

An update. The two servers are being recognized in the Windows Cluster MP, but it still fails to see anything in the Exchange 2007 MP. After uninstalling and reinstalling, it seems that the Exchange 2007 Discovery MP is disabling these essential pieces. Problem is I am not seeing where this can be overridden.

The E2K7 MP has a helper discovery that has to be enabled before any of the other discoveries can be turned on (I think they are all disabled out of the box).
Have you read the E2K7 MP Guide? Ake did a good job with this MP and created it so that there would be very little noise and unnecessary discovered items.
