Migrating from One SharePOint Farm to Another also completely new HardwareAll,

We have been having all kinds of issues on a sever and tons of changes were done to keep it running . Long stroy short too many changes on the server which is still up and running . I just installed a parallel server created a new farm . I created a new site like the one on the old server . This site was created from Collabaration template while the old one was made from blank site . We have tons of Lists , Form Libraries , Data connection library , sub sites and so on . I know we can move the site over but it over writes the collaboration portal with the blank page template . Is there any way to keep this template and mograte the site over .
