When I attempt to run chkdsk either from the tools in Windows or from the command prompt as admin. I get the message chkdsk has been cancelled and Windows boots normally without running the utility.

Hi,
Please request the following hotfix: KB975778 - The Chkdsk.exe program does not start correctly on a Windows 7-based computer http://support.microsoft.com/kb/975778/en-us
Click Hotfix Download Available , select the platform / language and type in your email twice to request hotfix.
After 1 minute you have an email with the link to download an exe. Use the password which is included inside the email to extract the update.
Install the update and reboot to check the result.
If the issue still persists, please disconnect mouse and keyboard before check disk information appearson screen for a test.
Also, you may run Chkdsk under Windows RE Command Pompt for a workround.
Hope this helps.
