Files deleted during wbadmin backup

We have a task setup on one of our servers (Windows 2008) to trigger a full backup using wbadmin on Sundays at 1:05pm. This has worked fine until the past two weekends. At the start of the backup it is deleting a bunch of the files on the server. I can go to the previous versions which is running once an hour and go back through the versions and find the files on the version just prior to the backup starting. Looking at the backup log I'm just seeing the backup start and the backup finish. In the system and application logs I'm seeing a bunch of informational events about the Virtural Disk service, etc but nothing that would point me to why this is happening?
The folder that is loosing files is also setup to replicate to a backup server at another location. In the DFSR logs I'm seeing a message that DFS Replication stopped due to a backup and then a while later it shows some messages about it starting with a couple of warning messages. The first was something about the ASR instance key has changed on volume C: and replication has been stopped. The second that the replicated folder was initialized is waiting to perform initial replication.
