APPCRASH - Microsoft Setup Bootstrapper has stopped working

HI Guys
We have recently deployed citrix 6.5 to a brand new farm setup consists of the following
4 x XENAPP 6.5 servers ( MS Server 2008r2 64BIT)
2 x XENWEB 6.5 Servers (MS SERVER 2008R2 64BIT)
now everything has been working correctly.
We created our first farm server configured it how we wanted it sys-prep it and clones it for the rest of the farm.
Now we have had no problems untill now.
We have gone to upgrade our snapshot agen and are getting the following error message no matter which way we try and install it.

now this is only happening on the XENAPP servers, it happens for all MS products, however not all programs.VMWARE tools installed fine no issues, as did Adobe products such as photoshop and reader.
After hours or research on the internet it looks like DEP issue so after many combinations and finally disabling it altogether till no luck.
Any ideas would be hugely welcome as we are banging our heads against a brick wall.

Hello Christopher,
As this error only occurs in XenApp environment, did you ever check with the Citrix support to ensure if this is a known issue in upgrading snapshots?
Are all the snapshots generated and upgraded in the XenApp environment? Which Microsoft products are involved?
