Hi,
SCOM is the best option as Ravikumar says. But if you do not have SCOM in your environment you can enable auditing on the files or folders you want to monitor.
The audit events will be written to security log file that you can veiw in Event Viewer - to archive the logs you must save them to a folder that is backed up!

If you are concerned only about file and folder changes, you might need to configure audit policies. Please see following thread
If you are looking for a product which is capable of monitoring OS level changes, SCOM is an efficient product as already suggested by Ravi.
If you have specific questions on SCOM, SCOM has a dedicated forum, you may post your questions there.
Apart from SCOM, there are both commercial and open source products available for server monitoring, you might want to explore their features as well.
Windows 2008 Network - Daily Monitoring (applicable to WS 2003 as well)
