We have a Windows 2003 as VM on Windows 2012 Hyper-V. The Windows 2003 keeps getting Event ID 1000 as shown below:
Event Type: Error
Event Source: Application Error
Event Category: (100)
Event ID: 1000
Description:
Faulting application wmiprvse.exe, version 5.2.3790.4455, faulting module msvcr90.dll, version 9.0.30729.4148, fault address 0x00059a61.
How do you troubleshoot this issue?

msvcr90.dll is part of Microsoft Visual Studio 2008: http://fr.dll-files.com/msvcr90.dll.html
It requires Windows Server 2003 SP1 or above: http://msdn.microsoft.com/en-us/library/4c26cc39(v=vs.90).aspx
Can you check the patching level?
I would also recommend to do a clean boot and checking again: http://support.microsoft.com/kb/929135

We don't have Microsoft Visual Studio 2008 on the server, but we do have Visual FoxPro 9.0. The server has SP2.
