    I have created a server side playlist with multiple files, but the timeline within the media player goes from "start -> end" for each file in the playlist.

    Is it possible to set up the playlist so the media player timeline appears as one no matter how many files are in the playlist?

    Unfortunately no.  A server side playlist is still a playlist where each file is played individually.  Of course when it is server-side the server controls how the playback occurs.  Keep in mind that a live stream behaves differently.
