WSUS deleting all downloaded files

We are currently having issues with our WSUS deliting all it's files periodically.
This happens to me since about a month.
At some point the directory where WSUS stores it's updates is just empty.
Here are the error messages which I find in the SoftwareDistribution.log:

2013-03-12 21:10:51.146 UTC Info WsusService.31 ContentSyncAgent.ContentSyncSPFireStateMachineEvent ContentSyncAgent firing Event: FileVerificationFailed for Item: 807e5c05-560d-4f48-9eca-047ef94e1dbf
When I perform "wsusutil.exe reset" all Microsoft updates get downloaded again, however some days later they also disappear again.
Is there any logical reason for this? Is there any way to prevent this?
Some additional information about our environment:
Version of WSUS: 3.2.7600.226
Wsus get's managed by SCCM 2012 SP1.
We're also using "SystemCenter Updates Publisher 2011" to publish some additional updates (the certificate is RSA 2048 Bits), those updates do not get "downloaded" again by "wsusutil reset"

As we now know from the additional post to the thread that Don cited, Patrick has a WSUS server configured as a Software Update Point (SUP) in a Configuration Manager 2012 SP1 environment.
So first, the SUP should not be downloading any files at all. That's the first configuration defect.
Second, the deletion of those files may well be an expected behavior, since they're not needed. Configuration Manager manages the SUP. You should not be running WSUSUTIL RESET on a Software Update Point.
