Is there any problem doing a backup of databases and mailbox with a third party application while scheduled maintenance is being done?

I would advise you to do it afterwards when the maintainance job is done, then it most likely has cleaned up whitespace etc

Thank you, but my exchange is 2007.
I know it's better doing after the maintenance. My question is because I don't know if backup can interrupt maintenance or not.

Good info from Jonas, however to answer your question of "can backup interrupt the maintenance process?"
Yes if a backup kicks off while nightly maintenance is in process it will stop the maintnenance process. Then maintenance will start again at the designated time the following day. if this process repeats and depending upon the change rate of the DB it can mean that your maintenance may never finish, but its easy to overcome by
A: Rescheduleing your backup to not run during the maintenance window
B: if you want to force it to completion you can TEMPORARILY schedule maintenance to run at all hours, all days and post backup interruption it will kcik off again and will run till completion. Once completed you would want to turn back to a regular maintenance schedule that would not overlap with your backup schedule
