Hi,
So your iOS device trusts the internal root certificate of your CA? but you are still receiving the error "cannot verify certificate from server"
Is the FQDN of your internal mobile services autodiscover URL listed in your certificates subject alternative names? Here is some more info on Lync Certificates

Hi,
1. What is the complete error message?
2. What certificate have you installed on the phone? Have you installed the root cert of the published certificate.
3. Please double check SAN in your certificate.
Director Pool Certificate:
Internal Autodiscover Service URL SAN=lyncdiscoverinternal.contoso.com
External Autodiscover Service URL SAN=lyncdiscover.contoso.com
Front End Pool Certificate:
Internal Autodiscover Service URL SAN=lyncdiscoverinternal.contoso.com
External Autodiscover Service URL SAN=lyncdiscover.contoso.com
Reverse Proxy (Public CA) Certificate:
External Autodiscover Service URL SAN=lyncdiscover.contoso.com
Please browse to the Autodiscover URL in web browser https://lyncdiscover.<domain>. You should receive a prompt to open or save the file Lyncdiscover_<domain>. If you do not receive an option to open or save the file lyncdiscover_contoso.com, verify the reverse proxy setup. You can refer to 'Reverse Proxy Configuration' section in the Jeff's blog:
http://blog.schertz.name/2011/12/deploying-the-lync-2010-mobility-service/
4. If you are trying to connect lync internally only, please make sure the value of ExposedWebUrl is Internal:
Set-CsMcxConfiguration –ExposedWebUrl Internal
5. If the issue persists, please refer to step 8 in the following link to enable logging tool on mobile device for further troubleshooting.
Regards,
Kent
