    I have domain with almost 5000 computers in it, and we are using wsus3.0 with SP2 on windows 2003 R2 server. Recently we have migrated our few server to win 2k8 R2 and after that some servers are refuse to take updates from wsus server though they are available on wsus console.

    Please let me know the steps to resolve this issue ASAP

    First step is to confirm that your new servers have been properly configured to be clients of the WSUS server.

    Did you have a duplicated SUSClientID values issue after the migration?  See KB903262 , duplicate SUSClientID values are likely the problem.
