I set up a blog with two different categories (Let's say Category1 and Category2). Now I wanted to set permissions for users who are allowed to post in Category1 or in Category2 but it seems that this isn't possible because i can only allow or deny access for both categories (under permissions for postlist). Is there a way to differ between these two categories or do I have to set up a second blog with its own permissions? A little bit confusing for me is the fact that I can set permissions for the categories but they have nothing to do with the posting abilities. What are these permissions for? :)

You could try to set item-level permissions to the blog-category entries, but I doubt that this will help you much. So I think without doing some more "tweaking" to the Blog you won't be able to accomplish this feature with the built-in blog-feature.
