According to your description, I suggest to perform these tests to troubleshoot the issue:
1 Run IE with no add-ons
2 Delete IE temporary files, cookies, history
3 Clear Certificates in IE
4 Restore IE advanced setting
5 Go to credential manager to check if any improperly credential in it.
