hi,
I have enabled the MFA from office 365 and then i can easily have two factor authentication while i login through the portal but when i try to login from my Desktop (Skype for Business and outlook 2016 installed) i am unable to login. Is there any way to make changes on outlook 2016 as well as in SFB 2016 to login after MFA is enabled. I can login when MFA is disabled from office 365 but i want to use the MFA.

I am sure that you have enabled the changes from O365 portal side, also what is the output you get when you run Get-CsOAuthConfiguration , does that has all information populated correctly. Ensure that your SFB 2016 is patched to the latest version of CU.
Since this is more related to O365, I would suggest you to post this in the online forum as well for more detailed inputs

Next check the client version:
"Clients where Modern Authentication / ADAL isn't Supported
Some client versions don't support OAuth. You can check your version of Office client in Control Panel where you Add and Remove programs in order to compare your version number to the versions (or ranges of versions) listed here:

Office Client 16.0.6001.[0000-1032]
