mails are going from site A to site B fine no issue.
mails are not coming from site B to Site A.

Not sure I understand. If you are having issues, then you need to use those two methods. SMTP Protocol logging is the best. From Site B, use those logs ( you havent mentioned Exchange version) to show that the message got to SiteA. If it got to SiteA, then use the logs at SIte A to follow the trail.
