exclude a domain from profile sync

  You can target the profile synchronization connection to a specific domain or OU. In your case you should target the domain you want included or go in deeper to an OU that contains your users.

  From Configure profile synchronization (SharePoint Server 2010):

  8. In the Containers section, click Populate Containers, and then select the containers from the directory service that you want to synchronize.

  You may need to delete all user profiles, and then do a full sync again.

  wouldn't deleting all the profiles, then doing sync trigger the 'My Site is scheduled for deletion' emails?
