I use SCCM2012R2 on one server (site server, distribution point, Endpoint protection, OSD, SUS, SQL Server 2012 w/SP1)
Is possible in-place upgrade OS from Windows 2012 Server to Windows 2012 R2 Server ?

Make sure you initialize your WSUS instance as that a whole new version of WSUS also. ALso, I would perform a site reset.
