I have been using SCCM 2012 R2 for several months, but now most of my clients are showing up as unmanaged under the System Center 2012 Endpoint Protection Status

Hi,
You could also check if policy has applied on the unmanaged SCEP client(Help?->About) and if SCEP clients are reporting everything.

Did they ever show up as managed clients? Have you configured and deployed antimalware policies?

Hi Gerry, Since the beginning they show up as "Unmanaged" but some of the machines show up as clients and "Managed"Thursday, August 7, 2014 1:17 PM

They can only be 'managed' when a Configuration Manager client that has the Endpoint Protection client installed. The client will report that information to the site, so it is coming from the client, and then summarized by the site server.
So I'd be checking to see if the computers really did install both agents - Configuration Manager and Endpoint Protection.
