Hi Deepak Srivastava,
After you set DisableEmailComparisonCheck $true, please run the command Get-CsManagementStoreReplicationStatus, and make sure CMS update to the latest status.
You could refer to the following to set integration between exchange and SFB
https://technet.microsoft.com/en-us/library/jj688098.aspx
Would you please tell us if only one user have the integration issue?
If only one user have the issue, please try to disable the issued Lync account and then enable it again to test the issue again.
Here is a similar case for your reference

Does it mean that conversation history, calendar and presence does not work at all?
Also confirm that users smtp and sip is the same, if not it can cause integration issue as well.
