Installing Bioconductor RRS feed

  • Question

  • I tried to install Bioconductor in the new 3.3.1 version, but I got:

    > source("https://bioconductor.org/biocLite.R")
    Error in file(filename, "r", encoding = encoding) :
      cannot open connection
    In addition: Warning message:
    In file(filename, "r", encoding = encoding) :
URL 'https://bioconductor.org/biocLite.R': status was 'Problem with the SSL CA cert (path? access rights?)'

    What can I do?

    Thanks in Advance!

  • The problem here is that we ship a CA cert bundle with MRO and the bioconductor package is unable to find it.

We will fix this in our next release but for now, you can do the following, then try sourcing 'biocLite.R' again in your MRO session:

    Sys.setenv(CURL_CA_BUNDLE = "/usr/lib64/microsoft-r/3.3/lib64/R/lib/microsoft-r-cacert.pem")
