Removing folders does not remove shares unless an installer removed them, but just deleting folders will not, share information is stored in the registry.
You can export the following key and then import it to reconfigure all shares and share permissions on another server. NTFS permissions will need to be reapplied.
HKLM\SYSTEM\CurrentControlSet\Services\Lanmanserver\Shares
