Outgoing email issue in SharePoint 2013

We have configured outgoing emails properly in CA to a specific Webapplication. Outgoing emails are working fine when user subscribed alerts, but when we add new user to a specific security group OR when user given access directly "EMAILS ARE NOT GOING". I have tested with powershell command SPutility.Sendemail to check whether emails are working? its working fine thru powershell. we have updated latest CU kb3085492 ( Released in Oct) , probably is this causing this issue? Please let me know if you any solution for this.

Hi Cnivass,
As I understand the scenario when you assign permission through powershell and user alerts are delivering email notification. But when you do on SharePoint page it is not.
User alerts are deliveried by time job , it runs with farm account credentials and more over powershell also runs with the same account. Eventually it indicates permission issue for normal users.
Check with Network admin about exchange server settings.

From your description, the Welcome email was not sent when you grant users permissions on the site however the subscribed alerts worked well for the same users. Is it right?
When you grant users permissions, if there are some errors displaying.
When you grant users permission, make sure you have selected "Send an email invitation", like:
In addition, restart the SharePoint Timer service.
If the above doesn't work, please check ULS log file to check if there is something about this issue.

Try to use powershell command impersonating the new user.
It may be a permission issue on SMTP server...

Thank you for reply. But alerts were going without an issue to same user after adding/giving access to the user. Can you please tell me how to do impersonate user through powershell? I have been executing ( Testing by adding new users to an site collection) with Farm account from CA.
