    These are two different things. If you protect your SharePoint web front end at the virtual level you are protecting the virtual machine. Note this is not protecting SharePoint itself because this is not protecting your SharePoint databases. You will still need to protect your SharePoint databases in addition to protecting the SharePoint WFE VM. When you run ConfigureSharePoint.exe you are configuring DPM to be aware of your SharePoint deployment and then can select the proper SharePoint databases in DPM. I recommend you run ConfigureSharePoint.exe and be sure to protect your SharePoint deployment. You can protect the VM in addition to this and that should cover any customizations you have on that SharePoint WFE.
