Are the users in internal network or external?
Do you use Skype for Business on-premise or Online?
According your description, I suggest that you could first try to clean the user cache:
“%useprofile%\AppData\Local\Microsoft\Office\1x.0\Lync\sip_xxx”
Re-login the client to see the result.
Also please try to reset the status: Open client > check the presence > Reset status.
Normally, Skype for Business client will publish the presence to server. If using on-premise server, please check the event log on FE server to see if there is any error.
