A couple of questions regarding Lync Phone editions...
1. Can I deploy Lync Phones when Lync Servers use self-signed certificates?
2. Is there some sort of white paper describing the process/mechanics of how a Lync Phone authenticates when you plug it in to configure the phone for the first time?

Yes, but you should choose a internel private CA, if you plan to install mor roles and a media gateway.

Yes,you can use self-signed certificate for Lync phone edition,however I don't recommend you deploy it in this way since I have seen someone encountered some authentication issues or prompts,here are some old threads talking about it for your reference.
Regarding the whitepaper for deploying Lync phone edition,Hongler has given you the right one,you also can refer to one of Microsoft MVP Jeff Schertz Blog post for step-by-step guides.
