The WSUS Cleanup Wizard seems to stop doing anything halfway through the process. Its just sitting on "Deleting unused updates" and has done for 6 hours.

    Wait.

    Run it more often. :-)

Sometimes it takes several hours if you've never used it before. It takes a LOT of effort to sift through thousands of updates, apply all of the criteria needed to determine if an update can to be deleted, and then delete that update, reconfigure the indexes, and go on to the next update in the list.

It'll be even worse if the database has not been regularly maintained (rebuilding indexes; defragmenting the filesystem  hosting the database files), as the disk drive will spends lots and lots of time doing seeks to find each indivdiual update record.
